The easiest solution would be to transfer lot of slaves back to your original worlds to do all the hard labour, and at the same time transfer some of your master race over to the conquored worlds to do the specialist jobs. Just be careful not to transfer too many at once so you don't wreck all your buildings in the process. Pops probably need a rework in general. Late game it gets really tedious micromanaging everything, especially if you have slaves, and there tends to be more jobs than there are pops, making unemployment a non-issue.
